The trip was already off to an exciting start. According to the Japanese embassy in Vienna, I don't need a visa in advance; I can extend the standard 90-day visa to 180 days once I arrive in Japan as I'm an Austrian citizen. However, the check-in desk at Vienna Airport says I need a visa beforehand. So, I'm now checked in at my own risk...
Final result: Nobody cares in Japan. If asked, you're supposed to state the first 90 days on the entry form :)
